The design was made with a 2-step rosetta fold diffusion protocol. In the first step, a binder of 100-120 AA length was designed using RFD3 on the hot spot residues 81, 103 of RBX1, targeting the well-folded stable region of the target protein. The designs were checked with Alphafold 3 and filtered based on rmsd with the original design. The ones that meet the 3 Å rmsd cut off are refined for sequence using Protein MPNN. The diversified designs are checked with alphafold 3 and filtered for pae_AxB < 3. Designs of different folds that meet the cut off are then moved to step 2. In the second step, 100-120 AA was appended to the binders from step 1 using RFD3, targeting hotspot residues 33 and 74, the N-terminal flexible region of the target. The designs are checked with alphafold 3 and filtered based on rmsd, before diversified with protein MPNN and checked again with alphafold 3. The designs that have rmsd < 2 Å from the original design, overall pae_AxB < 4, and with pae_Apo (the binder alone without target) < 3 are chosen for submission.
