We used an custom modified version of PXDesign featuring improvements tailored for optimized antibody design. This modified framework was utilized to engineer both scFvs and nanobodies for the RBX1 target of this competition, with a primary focus on the precision design of CDR loops targeting specific protein residues, with a version of ProteinMPNN fine-tuned on structural antibody data. High-confidence models—prioritized by ipTM, ipSAE, and pLDDT metrics—were selected to determine if our modifications successfully improved design accuracy and binding potential.
